Bowtie2 filtering human
Home > Analysis Platform > Bowtie2 filtering human
Introduction:

Bowtie2 is a fast and sensitive sequence alignment tool for mapping sequencing reads to a reference genome. In this module, Bowtie2 is used to remove host-derived reads and retain non-host reads for downstream metagenomic analysis.

Bowtie2

Bowtie 2 is an ultrafast and memory-efficient tool for aligning sequencing reads to long reference sequences. It is particularly good at aligning reads of about 50 up to 100s or 1,000s of characters, and particularly good at aligning to relatively long (e.g. mammalian) genomes. Bowtie 2 indexes the genome with an FM Index to keep its memory footprint small: for the human genome, its memory footprint is typically around 3.2 GB. Bowtie 2 supports gapped, local, and paired-end alignment modes.

Workflow

  1. Input paired-end reads
Upload paired-end FASTQ files, including R1 and R2 reads.

  2. Select host reference index
Use a pre-built Bowtie2 host genome index, such as human GRCh38.

  3. Align reads to host genome
Run Bowtie2 in sensitive end-to-end mode to map reads against the host reference genome.

  4. Extract non-host reads
Reads that do not align concordantly to the host genome are retained as non-host clean reads.

  5. Generate summary results
Output filtered FASTQ files and a host-filtering summary table reporting total read pairs, host-mapped pairs, and non-host pairs.
